Two insanely powerful beings composite from other universes that's the main antagonist of their respective crossover fighting games. I really felt they could do a lot with the concept. It might not be the next Mortal Kombat episode they do. But it's possibly on their list at this point.
Verdict
Ultron Sigma
On the surface this does seem like an epic showdown. Once you start digging it quickly becomes obvious which fused villain going to win. Dark Kahn was a forced, unexpected fusion. When Darkseid and Shao Kahn were attacked inside portals at the same exact time. Which also triggered their universes to merge.
Their fusion is incomplete while Ultron Sigma is. In fact, Sigma quickly agreed to be taken by Ultron becoming Ultron Sigma. Both AIs realizing they share the same goal with humanity. It's unclear if Shao Kahn just fused with an avatar of Darkseid or the actual deity himself.
Although I can confirm it can't be with the deity. The true Darkseid is so powerful just barely being in the DC multiverse can cause it's destruction. Yes Darkseid is that ridiculously powerful even for a god!!! Therefore I can also argue with both Mortal Kombat and DC's multiverses having gods can't co-exist by that logic.
Somehow they do in Marvel vs. Capcom's multiverse. Also considering DC side was heavily toned down especially power scaling wise coughs Superman!!! It is possible this is actually among Darkseid's weakest avatars that was used. Most of his avatars are more powerful than Superman. In comparison, Marvel side didn't get toned down at all!!!
If that wasn't bad enough, Ultron Sigma can transform into Ultron Omega. He also has two of the Infinity Stones. Possibly two sixth of the stones compared Thanos done that previously killed half the universe!!! Thanos used six of the Infinity Stones with a gauntlet to achieve such a feat.
I just found out the Death Stone, a canon seventh Infinity Stone was introduced. A few years in comics before Marvel vs. Capcom: Infinite game. Just imagine if either of them had that stone? Ultron Sigma has Space and Reality Stones respectively. Space Stone can alter space in many ways.
Ultron Sigma could limit how to reach places. He also along with Reality Stone has the battlefield advantage regardless where they are. Dark Kahn still bound to those concepts. This also makes virtually attack Dark Kahn could make pointless. Ultron Sigma has a lot of ways to counter.
Reality Stone can alter reality however Ultron Sigma sees fit. Essentially controlling how things could go to a degree. Just using two of them merged Marvel vs. Capcom universes together. Ultron Sigma can instantly merge them together with ease. In vice versa, the same process took notably longer was incomplete.
Some could view this as fate manipulation. He can easily rewrite reality in a way Dark Kahn more screwed than he previously was. Even considering Dark Kahn could take those stones. He might not survive trying to use em. Most can't even handle trying to use one of them before they explode.
There's a huge chance that could happen to Dark Kahn. Even without Ultron Sigma warping reality to increase that possibility. Two stones works like a cheat device while Dark Kahn to play the normal way. In a rather rigged game no less. Both pulled from video games I can use that reference.
Reality Stone could easily split Dark Kahn back into two tyrants. Even considering Dark Kahn using rage to get stronger. He actually couldn't do that to Ultron Sigma. Oddly enough the same reason he can't use the Soul Stone. Both AIs lacked a soul effectively incapable of using it altogether.
Let's say it could work on Ultron Sigma. His two Infinity Stones easily counter it in many ways. Considering power scaling, it is possible Ultron Sigma going to scale higher. Even without those stones or his transformation. Ultron Sigma held his own against some of the finest from those universes.
Ultron Sigma has greater defenses to counter Dark Kahn's offense. Ultron Omega is possibly over kill here. This form can fire more powerful beams. Despite being notably bigger actually moves a lot faster than Dark Kahn. The sad truth is Dark Kahn by default on an unclear time limit while that isn't the case for Ultron Sigma.
The worst part is there actually exist a version of Ultron that can use six Infinity Stones. Infinity Ultron would've been really over kill!!! Even if Dark Kahn was manipulating both universes through rage to get stronger. He's already too weak to stand a chance against Ultron Sigma.
Also being a perfect fusion, Ultron Sigma is the smarter strategist. It is also implied if Dark Kahn had won actually possibly cause both universes' destruction. What we do know is only two universes were affected by their forced fusion. Ultron Sigma through using two Infinity Stones affected two entire multiverses.
By regular Marvel universe rules of the Infinity Stones. They only work in the universe they're created in. Some could argue that rule more exclusive to the Infinity Gauntlets. The original MK timeline universe that's been altered since with a non canon DC universe. This is where things are about to get a little confusing.
It is implied to be pulled from Elsewhere that's filled of non canon DC universes. For these Infinity Stones, they only work within Marvel vs. Capcom multiverse. Funny enough, Marvel does have something similar to the stones that works on a multiversal level.
Officially it's a non canon artifact once used by you guess it Thanos!!! Heart of the Universe is truly ridiculous in comparison to the Infinity Gauntlet. So we know a similar possibility could exist within Marvel vs. Capcom multiverse. This also effectively means Ultron Sigma is notably way more powerful than Dark Kahn.
It's also safe to say Ultron Sigma is notably faster. Even without using the stones to easily kept up with some fast characters. Another critical advantage is using both those stones could prevent Dark Kahn using rage to increase his power. Dark Kahn's move set is more predictable to not get far against Ultron Sigma.
Ultimately Dark Kahn was simply there while Ultron Sigma played a much riskier game. God now that's starting to become something else I say regularly here lol. Dark Kahn is simply flawed to a huge degree. It's mind blowing both tyrants didn't get destroyed considering things. Ultron Sigma having the possible composite experience of both AIs was game changing.
Ultron usually takes on The Avengers while Sigma takes on X and Zero. Both of them are easily on an universal level scaling. It may not translate being quite multiversal in power. By having two of the Infinity Stones easily make up the difference in power to reach that level. Going by that logic, Ultron Sigma would be too powerful for Mortal Kombat vs. DC Universe versions of characters.
In all honestly, what's really holding back Dark Kahn is toning down characters within power scaling this much!!! This by itself made the outcome quite crystal clear. Ultron Sigma being a perfect fusion with two ridiculous stones. Inevitably, Ultron Sigma can win at any given time. At the same time, Dark Kahn really can't do anything about it.
